The only other version of Beyond the Sea I've been able to find that's had mention or relation to Bioshock is this techno crap I've removed for your well being. Because no one needs to lisyen to that abortion of a "remix".

I'm actually listening to "When The War Came" by the Decemberists, but I have to say this before I die laughing:
I crack up like a motherfucker every time I enter Fontaine's office in Rapture and hear fucking "Danny Boy" playing.
Why?
"Danny Boy" is a woman's song to the man she loved. There are alternate lyrics -- "Eily Dear" -- to be sung by a man.
So for some reason this just makes me die laughing, considering it brings double irony: Fontaine is mocking your ass by being all "Haha bitch, the most Irish song of all time!" and he's kind of queering it up at you.
